I believe InDesign CS is improved in this regard, i.e. you can use system keyboards to
input Unicode text (this has worked in Windows InDesign for a long time).

If you want to do bidi stuff and mark positioning, you need the Middle East version of
InDesign. All versions support OpenType on both Windows and Mac.
