Incidentally, the software Wiktionary runs on _does_ understand ruby markup already (though, as already mentioned, it has little browser support).

There is a template on the Latin Wiktionary for furigana formatting; see:

It doesn't work properly in Firefox because of a bug in the layout engine. However when used at the beginning of a line, as in most cases, the difference is not noticeable. The HTML is a kludge, using a <b> tag because the software doesn't parse <span> tags when formatting pages.
