Dear Sam. Baker,
You will not have to uncompress the second file (which contains the pali canon in a compressed archive).
Simply copy the "canon.zip" file into the Pali Text Reader's installation directory into a folder called "Canon". In fact, do not try to uncompress it!
The Pali Text Reader has its own uncompression tool and will "uncompress the pali texts on the fly" - according to whatever book you selected from the book selection menu.
