I have trouble seeing a phonetic connection here without "liberally"
employing metathesis. If there is truely a later association being made by
ancients between the two gods, Neit and Athena, I don't think it was based
on any similarity (or lack thereof) of the pronunciation of their names so
much as their function and associated symbolisms.
